I ran into the exact same thing with my WH-1000XM5s. They do indeed have their own internal volume control that's only accessible via the touch control on the side - nothing in the app or on a Bluetooth-connected device will change it. I'd turned my touch controls off because they were too sensitive, but turned them on temporarily and swiped up on the right to get the volume to a reasonable level - problem solved.
